Will I be cold canyoning in the rain?

Not significantly more than on a dry day. You wear a full wetsuit that insulates you against the water temperature regardless of the weather. The canyon water is glacier cold whether the sun is shining or not. Rain on the outside of the neoprene makes no noticeable difference to how your body feels. The physical activity of walking, climbing and swimming keeps you warm on top of that.
